Security Warning

I am running Windoes XP 2 and IE6 with all of the updates.

When I try to install a program directly from the site by
selecting the "Run" option, I get a box saying

"Internet Explorer-security warning.
Publisher. Unknown Publisher.
And the file does not install.

I have put the site into my trusted sites folder but it does not seem to
have helped.
I have looked in security settings but cannot see where I can disable the
warning.

Can some one please tell me how to stop this warning and install the file.
