I have added a second E-mail to my profile, and have set the new mail for
that E-mail to go to a different folder. However, new mail to that E-mail
goes both to the separate folder AND the regular inbox. Is there a way to
have it only go to the secondary folder instead of getting the duplicate
messages?

Might depend on version of Outlook and type of mail accounts.
In the mean time check your rules

I have outlook 2007 from Office Enterprise. Both of the E-mail accounts are
Gmail.

I downloaded it from microsoft's website. I tried using the free online
support, but when I type in my product ID, it says that it is not supported
in this country. I have also tried setting up multiple profiles, but this
won't work, because I have to restart the computer to change from one to the
other.

For this you can create a RULE from the Tools-->Rules&Alerts-->New Rule, here
select the rule as "Move the Messages from someone to a folder " and click
NEXT again here select the condition as " through the specified account" and
here you enter your specified account then click NEXT here you enter the
folder name or clikc on to the folder to which you want to send then click
FINISH.
