Replication Question

I understand (I think) that replication between Sites occurs through the
bridgehead servers in the Sites. Replication within Sites occur from
their own bridgehead server to the other servers in the Site.

If true...

How does replication work in the following scenario?

3 Sites, 2 DC's per Site

Site 1
DC1a - Bridgehead
DC1b

Site 2
DC2a - Bridgehead
DC2b

Site 3
DC3a - Bridgehead
DC3b

I create manual replication links between DC1b and DC3b. Will they
replicate directly between each other? Or do they still go through the
bridgeheads?

If you created connection objects they will replicate directly with each
other. The bridgehead concept is not quite as strict as the Exchange concept
though I admit to not knowing much about the Exchange concept.

Also keep in mind that you can have different bridgeheads in the same site
for different AD partitions... I.E. Config could be going through one
bridgehead and the schema through another. This is usually most often
realized when you look at GC partitions.
