Reorganized website not in sync

Recently I reorganized the files on my website, moving them from an old
folder to a new folder using the folder list in FP 2000. After publishing,
I find that the moved files are copied to the new folder but the files are
not removed from the old folder. As a result, the desktop and server
website are not in sync as the server contains the files both in the old
folder and new folder.

To fix the problem, I log onto the server using FP 2000 and manually delete
the old folder and then republish.which seems to fix the problem. Is there
a better way to keep the websites in sync?

Not really, unless you had first publishing to the live/remote site to your local machine, and then
made your changes and then republish with Change Page Only selected. The Change Page Only option is
the only one that actually delete files and folder during publishing.
