I zip them up (including full path) and store the zip off the system
partition to make regular backups smaller.

Although I'm happy to do it on my own machines I wouldn't on a customer's
until I'd investigated and tested what complications it could give.
While talking footprints, I also follow Microsoft's KB 271484 "Files and
Folders Are Added to Your System After Service Pack Is Installed" to move
the ServicePackFiles directory and parts of KB 255771 "How to Minimize the
Installed "Footprint" of Windows 2000 Professional".
Setting %windir%\Install to compressed (you will probably have to manually
type the directory name in, it's hidden) can save you a bit more if you
have a lot installed. If you don't get very good compression ratios, leave
it uncompressed as you'll benefit more from the increase throughput.
Clearing out %windir%\temp, and "Local Settings\Temp" from all users might
help too. Take care when removing "temporary" files to ensure they're not
in use or archive them off instead of deleting them. And lastly before I
use up 100K of text in this post, I set IE/Firefox to only use 5MB cache,
as opposed to x00MB in IE which can be a little pointless.
