Regedit won't save changes

Whenever I change the value of a registry key using regedit.exe, after
running the program that the key affects, the changes revert back to default.

Is there any way to prevent the registry key from reverting back to it's
default state?

that depends on the program. some keys are written to by their program to
save settings or other information. maybe the program doesn't care what you
put in the key and overwrites it with something that you do while you run
the program. to know for sure you would have to supply more details about
the program and the key, and if its not a regular windows component you may
have to go ask the program vendor.
