Recent Microsoft Security Question

My roomate recently turned the computer on and he told me
that a Microsoft Window came on to the desktop that said
that it was scanning files to confirm that our security
system was in place. He didn't pay much attention to it
but just let it do its' thing. Now I am a bit
concerned...was this truly something generated by
microsoft. I checked their security site...and we
downloaded the patches the day before, our virus scan is
clean....Any ideas?
We have XP, running with IE 6
