publisher ask to delete files in root directory

I am trying to maintain my charitable groups website. I can bring it down
from the host and make the changes but when I try to send the changed page
back up. It wants to delete files from the root directory. At that point I
cancel the publish.
 
If you publish using Changed Pages Only FrontPage will always ask to delete
any files in the destination web that do not exist in your local copy.
