I want to display a timer presentation within a presentation, but I want to
display it (while running) in a smaller segment of the main presentation.
How can I do this?

Go to Templates in office.microsoft.com and search under "timer." You can
use one of their templates or adapt it for your own timing. You could also
create a separate Timer PPT and hyperlink to it so when you're done, you
would just hit the Escape key to return to your presentation.

I have the timer presentation linked from the main presentation, however, I
want the main presentation to saty up and the timer display in a smaller
window in front of the presentation. How can I do that?

While you can't use PowerPoint to show the presentation within a
presentation, you can create the countdown slides in PowerPoint, then save
them out as JPG image files, insert the JPG images as a series of pictures
that appear on timed animations.
