What's the difference between the Supervisor Password and the User
Password in BIOS?

I assume they control/protect different things but I can't find anything
in the manual on what is controlled/protected by each one.

What manual are you reading? Look on page 4-35 section 4.6.3 security.
Basically the supervisor decides what the user can change in the BIOS.
