After converting from FAT to NTFS system runs a lot slower, any ideas why this might be, more inportantly how to alleviate this

Please define "runs a lot slower"..
This is definitely not the norm, which is why I ask what differences in
particular you are seeing that you say are a "lot slower". =)
 
System runs more slowly than it did before converting to NTFS. Programmes take longer to load and shut down, Windows takes longer to load initially, machine has generally slowed down. Trued defragmenting the drive, this had little or no effect
