nondestructive reinstall backfire

I have an HP. I did a nondestructive reinstall and now it
is telling me that the Windows updates I am trying to
reinstall are not "Windows Certified". Also many of my
programs act like they are missing. I can just reinstall
those, but I do need this update issue fixed. Any advise?
