Is it a good idea to leave a backup DC offline while
converting the primary DC to native mode? I heard it was
in case things went wrong.
 
The switch to native mode ONLY affects replication with NT 4.0 BDCs.

The switch has no affect on Win 2k servers.

As long as you have no NT 4.0 BDCs there is nothing that can go wrong.
