I currently have filtered 11 inboxes into this one windows mail account and
I have already forgotten to swtich the "from" on the email when creating a
new message to people *YIKES*
It shouldn't be too bad. They've encapsulated the message store and
accounts into one place and simplified the registry settings, so it may
actually be rather easy.

That shouldn't happen. When replying to a message, Windows Mail (and OE)
automatically switch to the 'From' address associated with the account that
was used to download that message.
It's not clear what you mean by filtering 11 inboxes into one account.
Don't confuse Account with Folder, they are not synonymous.
To avoid confusion, you should set up filters that automatically sort
incoming mail into different folders.
