Open MSN Messenger -> Tools -> Options -> General (tab)
Make sure the first box is ticked (Automaticall run Messenger when I log
onto Windows).
Make sure the second is not (Open Messenger main window when Messenger
starts).
MSN Messenger should then start minimized with when Windoews boots.
