Ms Reader AddIn, OverDrive Reader Works 2.0 and e-books

I have previously used the Ms Reader AddIn with word and been able to make
e-books from documents with footnotes. This time with Word 2003 on Xp Pro,
there are no footnotes, no special characters (like @) and no Greek or
Hebrew.
When I use OverDrive's Reader Works 2.0, I get the entire document, some
special characters, most of hte Greek and Hebrew characters, but no
footnotes, some characters and Greek and Hebrew are missing and the e-book
only shows up on the right half of the page.
So I went to a competitors e-book maker and the results were more like the
Ms Reader AddIn than Reader Works.
Any suggestions on where to go from here? I am trying to put a 300+ book
into a more secure format for a reader I consider superior to pdf but
getting no where fast.

I meant to add to this post that the original file was formatted in
WordPerfect in 1999. Last month it was then converted to WorldPerfectX3.
From there it was converted to doc (97-2003), rtf, and html files. It was
these latter files, of course, that were used when trying to 'build' the
e-books.
