I am running Windows XP home on a 1.7GHz P4 Sony Vaio.
I have an Intellimouse Explorer optical mouse. The mouse itself appears fine
on two other systems.
On the Sony Vaio occasionally the mouse will track at about half its normal
rate, and on occasion will stop completely mid screen for several seconds.
It seems to be related to IExplorer in some way, as launching or closing all
instances of IExplorer seems to eventually clear the fault. This has
occurred recently, previously the system operated fine. I have reloaded the
mouse drivers, done numerous system restores all to no avail. I have not
upgraded IExplorer at all (Running V6)
Has anyone any clues?

Does another mouse on that system respond perfectly? Have you tried other
mice on that system and they have no trouble?

Yes, I have tried another Intellimouse Explorer and still have the same
problem.
I am convinced the problem is not with the mouse itself.

I would try a standard (non-intellimouse) mouse and see if you have any
trouble. after knowing that, I could help you further.
