Master Slides

I have created a Powerpoint template with three master slides. The only way to insert the third master slide is to have that page selected in the document. Then, when I choose a layout (i.e. title slide or bulleted list) that layout appears ontop of the designed master.

Is there any way around this?

If I understand what you want, you want to be able to create a new master
without applying it to an existing slide. That is possible. What you need to
do is to preserve (or pin) the master you just created. For a quickie
