Is XP Pro smart enough to fix a problem by reinstalling over the existing
instillation? By this I mean would it only try to reinstall files that were
either missing or corrupted without touching those that have been updated by
patches since the original instillation?

The reason that I ask is that every time I try to install a new program I
get the fillowing message? I have received suggestion as to what to do but
they haven't worked. 'the Win 16 Subststem was unable to enter protected
mode, DOSX.EXE must be
in your auroexec.nt & present in your path.'

Yes, XP is can do this. Read about system restore, system file checker,
and repair installs of XP in Help, or in Microsoft Knowledge base
articles, or in books on XP.

Hope this is useful to you. Let us know.
