How to run 16 bit application on XP

Since I have installed XP and service pack 2 some of my applications will not
run.
I get a window that says:
16 bit subsystem,
C:windows\system32\autoexec.nt The file system is not suitable for running
MS-Dos and MS windows applications.
Is there a way to work around this?
Thanks for any help.

c:\windows\system32\autoexec.nt. The system file is not suitable for running MS-DOS
and Microsoft Windows applications. Choose Close to terminate the application.

Replace the standard version of autoexec.nt/config.nt by copying a backup copy
located in %windir%\repair\ to %windir%\system32\
(NB: %windir% is typically C:\Windows)

Also can be caused by a Trojan
