Full-screen app works in XP Pro but taskbar is visible in XPe

When I run a certain application in XP Pro, it takes over the whole screen.
When I run it in XP Embedded, the taskbar is visible, but cannot be used
(clicks do nothing). Can anyone guess at what component or setting I am
missing? I'm running the Explorer shell (obviously) and I allow
locking/unlocking of the taskbar. If I set the taskbar to auto-hide, I can
mimic the behaviour, but it's not ideal.

Thanks, Helen.

The application is the customer's, so I cannot change it. I discovered that
they were likely de-selecting 'Keep the taskbar on top of other windows' so
that's what I did. It looked better than auto-hiding it, and the application
runs on start-up.
