FP2003 readonly files

Is there a way to turn off FP2003 from changing readonly files to not
readonly files when editting. We are using VSS for source control directly on
the files because the site is too large for IIS/VSS integration.

Not that I'm aware of. Have you checked in the FPSE NG?

No, because if a file is "read only" it can't be edited.
