Flash as the 1st thing that comes up

I'm seeing a lot more pages that have a flash into that
plays before the main page loads. How is this being
done? And once it runs through the animation, what loads
the rest of the html files?

usually it's the flash page set as the default index with some coding (there
are many ways) that redirect it after a set period of time or in the flash
movie it's set to redirect after the movie loop plays.
