File Checking at start up

At start-up my computer does it's normal routine and gets to the Windows Logo
then it reverts to a blue screen and tells me i have 10 sec to hit a release
key or go through a hard drive file scan check as though the system was not
shut down properly, when i hit any key to disable, it then works properly but
if i let it check all my files it does so and keeps going through the same
routine, until i reboot it, i have run a registry check and the problem still
occurs. The computer runs correctly once in normal operting mode after by
passing the file check.

Click on "C" and scroll to "Check Disk - Disk Checking Runs Upon Boot"

You could also download a drive diagnostic utility from the drive
manufacturer's web site. That will create a bootable floppy or CD. Boot
from that and run the diagnostics to check the health of the drive.

What do you mean by, "i have run a registry check"?
