File cannot be access nor deleted - very weird

I have a problem on my file system. Many files what I have cannot be accessed
nor deleted. By right click on the file only few option can be seen. This is
vary depends on the file, example you can see only "view, open, run as" and
that it is. I ran chckdsk with /f and /c /i and also other available tools as
Patrition doctor and partition disk server from acronis. Neither of them were
able resolved this. I have also tried to use subinacl, xcalc and setacl but
without any success as these files are inacessible. Many of them are also
missing properties menu or if they have properties security or sharing tab is
missing.
Did anybody seen anything like this before?
