ATX power supplies and motherboards are always ON to some
degree. That is why you should (must) unplug the power
supply wall cord before doing work inside the computer.
Power to the CMOS depends on the CMOS battery only when
there is no external power into the PSU.

It is possible that your cooling fan and disk access light
are wired incorrectly, to the wrong connection. It is also
possible that there is a short in your motherboard.

Check the settings in the control panel/power options to be
sure you are shutting down and not just turning the monitor
off. (You might have to look at other areas to check this
out.)

If you don't know the actual motherboard make and model, get
the free download from
www.belarc.com and then get your motherboard manual from
the web.

You'll find the layout of the board and connectors in the
manual.

Which cooling fan (my system has four of them, and NONE of them has
any lights).

It could be that after you shut your system down, some mainboard
sensor is still sensing something too hot and allows the fan to run
until that "thing" has cooled down.

Where is the orangle light you are talking about? What does it
indicate? I've never seen a case with a "fan" light on the display.
