The IIS ftp service on one of our servers has recently
been hacked and 6GB of warez software & movies have been
uploaded to it. We have since stopped the ftp service but
the files are stored in a massive maze of un-named
directories which cannot be deleted. The error message
is 'The file or source specified could not be found'

How are you trying to delete these? My guess is that the folder is not
really un-named, but rather has a name composed of characters not normally
found on the keyboard and which also do not normally display on the screen.

If you open a cmd window, change to the parent directory of one of the warez
folders, and type "rd /s /q " (without the quotes)then press tab (or
whatever your completion character is, do you see the blank names surrounded
by quotes? When you press enter does the folder get removed?
