will CONVERT C: /FS:NTFS conversion ON WIN2000 effect
existing installed softwares other than OS...if so..how to
resolve it, please help me.

Yes, it will convert the entire drive to NTFS. Nothing needs to be
resolved. Your programs shouldn't know the difference.
