Connection time out when running Java Script Apps

I'm having problems accessing the logon screen to an
application on the internet. I can reach the portal but
when I click logon, I get error connection timed out error
10060. I can access other sites and am running Win 2000
and IE 6 with all service packs. I have previously been
able to log onto the application with this computer but I
have since reinstalled everything and now cannot access
it. Can anyone give me some clues as to the settings that
might affect a user accessing an application running Java
Script?

there are three things needed for a lot of sites, java
1.4 or 1.5, flash, shockwave. don't know why you
reinstalled but i hope it was a clean reinstall.
