chkdsk issues

I have the following problem.

Chkdsk detects harddisk issues but is unable to fix them
because the disk is locked, so it schedules itself to run
when the system is being rebooted, but when its rebooting
and chkdsk runs fails to find any disk problems.

Any ideas on how can i get the chkdsk to run?
