Canon i560s bad color

My printer has suddenly started to print very poor color. Dark blues
and green come out aqua, yellows and reds look greenish. Black looks
fine.

I cleaned the head. All the color cartridges are new. What else
should I try?

Sounds like the seals between the colors are leaking. AFAIK this is an
internal problem to the head and not something that can easily be
solved by the end user unless you replace the head. .I'm vague on the
550 and the 560s but I think the 560s shares the same printhead as the
i850 and ip3000... the QY6-0042-000. Expect it to be at least $50ish
at the very least depending on where you live. Expect to get a printer
on closeout within 50% of the cost of the head, or to put another way
the printhead costs about 50% to 75% less than the cost of a new
printer. If i'm correct it's up to you whether investing in that
machine is worth it, many prefer to just get a new printer.

I could tell that the problem was with magenta only.

I deep cleaned the print heads twice and that fixed it. That's the
first time troubleshooting instructions for something actually worked!

Stilll sounds like a bad seal... you should at the very least keep your
eye on it. But if you can resolve the problem with only a couple of
cleanings... great.
