Cannot View CD in Explorer After USB Flash Drive is Inserted andInstalled

I am unable to see the CD contents with Windows Explorer at anytime
after I plug in any USB flash drive.

After I install my embedded image, I can open an explorer window and
view the contents of a CD. But when I plug in a USB flash drive, I am
no longer able to view the contents of any CD through explorer. I can
see them through a command prompt, but not explorer. Even though I
have unplugged the USB flash drive, it still does not allow the
contents of a CD to be displayed.

I have performed a clean install and exported the registry, then
plugged in the USB drive and then exported the registry. I then have
compared the difference and have narrowed it down to one section that
is added when the USB drive is plugged in for the first time
(installed).

I can delete this and after a reboot, I can see the contents of the
CD, but after I plug the USB drive in, the registry section returns
and I can no longer see the CD contents in explorer.

Any ideas how I can prevent this?

I have discovered that if I change the DiskIndex from 3 to 4 then I
can access the contents of the CD without rebooting. But as soon as I
plug in the USB flash disk then I am back to No CD contects.
