Broken links on report showing themes information

Has anyone had this...where you apply different themes to a site and then the broken link report shows tons of links broken - but everything on the site works fine? How do you resolve?
 
Are the multiple themes present in the _hidden _themes folder?
And in reports view when you right click to verify is it still broken

They are in the themes folder - I don't see a hidden part.

The broken links show up when I right click on the report also.
 
If you see the _themes folder then it is no longer hidden

Try removing / reapplying the theme and running a Tools Recalculate Hyperlinks
