I only experience one problem: when applying rules to all incoming mails
(e.g. you have two accounts and use rules to move the mails to two different
subfolders), the junk filter is unusable. The new junk-e-mail filter does
not use rules, anymore. Therefore, existing message rules interfere with its
functionality by moving all incoming mail to the target folder instead of
leaving it inside the junk folder.
