16 bit MS-Dos Subystem

seems like I've developed an error lately after cleaning
up various spy and adware and cleaning out the registry.

I get the following message pop up when trying to run old
ms-dos programs, or "command" from the "run box":

Header: 16 bit MS-DOS Subsystem

C:\WINDOWS\System32\command.com
C:\WINDOWS\SYSTEM32\AUTOEXEC.NT. The system file is not
suitable for running MS-DOS and Microsoft Windows
applications. Choose 'Close' to terminate the application.

I'm running XP sp1.

Can anyone tell me which file i need to recover?

See this link:
Error message when you install or start an MS-DOS or 16-bit
Windows-based program
http://support.microsoft.com/?id=324767

Also can be caused by a Trojan installing a file windupdater.exe and
creating registry entries for that file.
