How To Do A Clean Install of Win XP Pro from an Upgrade Disk

I have a machine that has Windows 98SE on it.

Last night I decided to upgrade it to Windows XP Pro. I bought a retail
version of Windows XP Pro Upgrade last year and never installed it. When
given the option I chose to do a clean install, thinking that the Windows XP
installation would over-write my Windows 98 files. (that would be fine - I'd
actually prefer to start fresh - I have all my files backed up). During the
initial part of the setup process it asked me what partition to install Win
XP on. I've got 2 partitions: C and D. C was where 98 was installed. I tried
to delete the C partition in order to format it and install XP, but it said
that I couldn't delete the C partition because the XP install had temporary
files there it needed. There wasn't enough room on the C partition to install
XP. So I tried to delete the D partition and re-format it, and got the same
message that the XP install was using that partition. My only option was to
install XP on D. So the install goes fine, XP is up and running, but I still
have Win 98 installed and running (I get a menu as to which one I want to
start when my system boots). How do I get rid of 98 and just start fresh with
XP?

If I boot from the XP CD would I have the option to re-partition? Also,
since it is an upgrade CD would it allow me to do this anyway? Does 98 have
to remain installed in order for the XP installation to run?
