However XP and 2000 sometimes use different keys for similar functions,
and XP added a lot of keys that 2000 won't understand. That's usually not
a problem because unrecognized keys are generally ignored.

Getting past the "its not a good idea" there really isn't a problem here.
Couple of points:
1. you will have two different OS's even if they are on the same partition.
W2K installs to Winnt and XP to Windows folders. You will have a common my
documents and settings, program files, etc.
2. yes you can share a single install instance with both OS's. It is still
required that you to install the app in both OS's so the registry entries are
there but the installs can go to the same folder thereby using the same
install for both.
3. user rights are established per OS as are the accounts. The two OS's
won't read each others rights/users.

Simply install W2K then XP so you have the proper boot files. Have fun
until you get bored with this project. Consider Virtual PC or VMware in the
future since you can run another OS from within a OS. No multiple partitions
or multiboot required.
