dos app hang 32-bit apps

We have a dos based application that runs on windows xp sp2. We have noticed that when the application is running, any windows based applications become unresponsive. Once the dos based application is closed the windows applications "unfreeze" and work normally. This is becoming an issue due to the fact that I need both applications open at the same time. Any ideas or suggestions would be appriciated.

Have you tried changing the idle sensitivity in the Misc tab of the
properties? I can leave a dos based application open for days without
any detriment to other programs.
