Difference between Restart and Shut Down?

Our IT group does pushes overnight, so they tell us to leave out machines on
but logged off. It's not unusual to experience some weirdness the next day,
so it's become habit to log in and then Restart. Would it be better,
though, to do a full Shut Down and then turn back on? Is there any
difference in the way Windows will update registries, etc.?
