Agree, it is difficult in the builtin IE favorites tool.

But,
try the builtin Windows Explorer instead:
RightClick <Start>, and select Explore.
Now you have a Windows Explorer close to Favorites.
Now Doubleclick Folder "Favorites"
and use drag and drop to move
folders and links around i "Favorites" folder.
Create new folder using File | New Folder
Rename folder or favorites by F2.

Also have a look at Favorite View utility
It is lot easier to go through to pickup the unwanted and duplicate items.

An older program, Columbine Bookmark Merge, is still one of the better
merge and organize tools:

It imports bookmarks from ie, netscape, Opera and other major
browsers and displays the bookmarks in outline form, a bit like
windows explorer. You can then drag and drop entries around, sort
things in alphabetical or other order, create dividers and categories,
etc. It gives you 2 panes to do this -a workspace and a final product
pain. You can save the results as an html file, so you can use your
bookmark file as your start page. It can contain a complex multilevel
outline with heads and subheads, and lots of URLs. It is designed to
put all this stuff in one file, if you pick html - but you can also
parse different categories of URLs out into separate files.

Google will find you a copy quickly.

It has a mechanism for using it as an alternate external bookmark
organizer for your browser.
