about "safe to remove hardware"

This procedure one always has to perform to disconnect external hardwares. I
want to know if i am still using that device and icon from system tray get
disappeared then how can I remove that particular device(for instance, pen
drive or iPod)
Another thing, If that devices cannot get disconnected even after clicking
on " Safe to remove hardware" then putting computer on "Hibernate" or "Shut
Down" the PC can solve the problem or not? I mean, Is that make the device to
remove safely?
