I have purchased a new program for my small office that they suggest be run
on XP pro however, many more computers are available with XP media center
which is supposedly an upgrade. Will XP media center do the job.

What is the program?
XP Media Center is pro without the ability to join a domain and a few other
pro features.
Most likely you will need pro if it is required.

It's difficult to be sure, since you haven't told us what program it is, but
very likely Media Center will do. Media Center is just XP Professional with
some extra features (but it can't join a domain).

Earlier versions of MCE were enhanced Pro editions, but I understand that
MCE 2005 is not. I would only use XP Pro in an office environment.

To be more precise, Windows XP Media Center will do everything Windows XP
Pro can do with the following two exceptions

i) Join a domain
ii) Use of the Credential Manager tool

Unless your new program is some sort of highly specialized multi-media
application it would be extremely difficult for it to perform any
better on Media Center than on Pro.

In fact it is quite difficult to create software which will run
differently (or not at all) on XP Home compared to XP Pro.

Good luck
