WMA + WMV

My problem is that i have video files in WMV that need to be combined
with the audio in separate WMA files... does anyone know of a way to do
this?

Use Windows Media Encoder. It's a free download.

I wouldn't even get that low level. I would use DirectShow and create a
graph filter. This is a standard mux operation which DirectShow handles
perfectly.
