Windows will not boot - Missing Windows\System32\Config\System file

The PC will not boot and displaye the message that it is
missing the Windows\System32\Config
System file.

Attempts to boot with CD and enter the recovery console
have not been successful. Attempts to use chkdsk /r also
is unsuccessful

How do I reinstall Windows so that I do not overwrite all
of my applications and data?
