We got an issue on files got moved/misplaced by mistake when staff browse the
server, we would like to know, Does Windows 2000 server allows setting to
stop files/folders being moved (or make it harder to move files), or is
restricting file access via file security permission is the only option

All file & folder access is governed by security permissions.
