When my emails are transferred from my regular emails, after I read the email
in windows mail and navigate away, the email is automatically deleted. It
just started doing that, what can I do to keep windows mail from
automatically deleting my emails?

View Menu>current view>disable "hide read messages"
 
It's not deleted. Simply change your 'current view' setting back to "Show
All Messages" instead of "Hide Read Messages". Most of us have that
current view selection bar permanently displayed near the upper right corner.
Windows Mail is able to remember that setting separately for each folder.
