I'm not quite sure if you mean the C:\WINDOWS folder or the
C:\WINDOWS\System32 folder (which can also happen).

If the former, try this:

Create Separate Processes for the Desktop and Explorer

[HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\
Explorer]

Create a new DWORD value, or modify the existing value, called
'DesktopProcess' and edit the value according to (1 = Separate Process, 0 =
Default)

Exit your registry, you may need to restart or log out of Windows for the
change to take effect.

If it's the System32 folder, see here:

Scroll down to 260 at right: "System32 folder opens upon boot".

If you meant the My Documents folder, scroll down toward the bottom:

could you exlain the following a bit clearer: Create Separate Processes
for the Desktop and Explorer

[HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\
Explorer]

as i dont really get it to be honest! but it is the C:/Windows folder that i
need to stop starting up

Go to Start > Run > Regedit and find the above string value.

You could also scan for malware/spyware. Critters like that can cause much
errant behaviour.

Note that Ad-Aware and Spybot-S&D will each catch some things the other
won't. Also, each needs to be updated with the program's update function
before every use, even when just downloaded. There's also a lot more to do
than just those two programs. CWShredder is also available here:
