how do you install windows server 2003 into a different path then the
default one (e.g. install to WINNT instead of WINDOWS)?

The \windows directory must exist before you start setup then you'll be
given the opportunity to choose an alternate install path.

on a new install, how do you create the windows directory ahead of time?

One way is to put the drive in another machine temporarily.
