During installation of a program there was a problem and the Uninstall part
of the program did not get installed. The program itself did not function
properly and I needed to uninstall it but could not do so via Add/Remove
Programs. I had to resort to deleting the program folder from Program
Files.

Now under System Configuration the WIN.INI file shows an entry for this
program with sub headings (User Name, Version, ExecPath etc). I would like
to remove this entry - is it ok to edit the WIN.INI file in Notepad and
delete the entry or is this not a good idea? I realise that I can disable
the item in the System Configuration Utility but this changes startup from
Normal to Selective and I would prefer to leave this as Normal.

That should work fine. Make a copy of the original, of course. And you
might comment out the offending lines rather than deleting them until
you're sure everything works right. You comment a line in a *.ini file
by preceding it with a semicolon (;).
