I've seen several recommendations for both MSAS and other
programs to be run in safe mode in certain situations.
What advantage this this provide?

Andre Da Costa [Extended64] expressed precisely :
Because system level files are not loaded in safe mode, which Spyware utilize
in normal mode to execute making them weaker to attack and easier to detect.

Little more about this:

Press Ctrl Alt Del and look at tab "Processes" and compare in normal
mode and safe mode.

Spyware starts new processes.

.
running in safe mode will only load limited services and
help you better to scan for nasties.
Just one example:

Another example would be if MSAP hangs when scanning.
